To be fair, the first Pokemon games has you dealing with the mafia who canonly abuses animals, there's massive hints that a war took place not too long ago, some dex entries are horrifying as hell, etc. Pokemon has some dark shit in it when you actually look into it.

this is probably true of the anime which is definitely geared to elementary school kids and it's definitely a brightly colored children's cartoon
but the pokemon special manga was noticeable for being particularly dark for a children's comic, especially in the beginning where one pokemon was sliced in half by another and the reanimated rotting corpses of pokemon were running around in that same chapter.
it was probably because of this that the special manga wasn't localized for nearly 15 years in the US, because of scenes like this and others. there was another edit i can remember off the top of my head where the girl trainer was tied up but taunts sabrina for having bigger boobs than her, all to have her attack her and release her pokemon in her pokeballs that she'd stuffed in her top. obviously that didn't make it through in 1999.

but the manga isn't as dark as it originally was, although i wouldn't say that it's anywhere close or lighthearted as the anime. throughout the entire series, multiple adult enemies keep trying to kill the kid protagonists, characters have died (although some of them were brought back to life afterwards after the angst played out) and the ending of one arc had nearly every single hero in the arc suddenly turned into stone, which was far from a happy ending. noticeably in the bw arc, the gym leaders were beaten up and crucified, which is decidedly dark.

i don't disagree with you that it's still targeted for children because the manga runs in a shounen magazine, but i disagree that because of that, there are no underlying dark themes that can be explored within the background or the setting. obviously it's not a post-apocalyptic wasteland like in fallout 4 and one of the reoccuring themes i've noticed over the years has been environmentalism and portraying a healthy way of humans and pokemon/animals living with each other without disturbing or destroying the latter's environment, which is definitely a message to children.

Even so, why can't it be played with? These are all themes that exist within the canon whether you want them to or not. The impending apocalypse is a recurring trope within pokemon canon, so what's the harm with playing with the idea of the apocalypse actually happening? Pokemon abuse has been a recurring theme within canon since the beginning (Ash's charmander, anyone?) so why can't adults play with those themes? It's not like these things are never brought up and people are reading too much into it.
